Zagreb is much cooler than the tour books say. Though I wouldn't say that you need to spend a whole lot of time there, it's good to spend a couple of days. There's not much to see in terms of sights, but Donji Grad, the southern part of the city, is lively and nice to walk around. The city has a nice feel to it. Try to avoid being there on a Sunday. It's dead.

Zagreb was a really gorgeous little city which most people skip out in the rush to get to the Croatian coast. I say spend one night in Zagreb and you can see the majority of the town. Spend 2 nights and you can hit a few museums as well, which is well worth it. It's a very cosmopolitan little city, so don't go expecting any bargain shopping or anything. If you aren't heading further south into Croatia then a day trip to the Plitvice Lakes is also a good idea.
